It seems that Rescue Count blink does not work when playing single levels. However, when playing an NXP level pack, the Rescue Count blink works fine.

Works here both for directly loaded levels and for single levels played via the editor. Could you please post some more details?

Hm, that's weird then that it doesn't work for me. I re-downloaded the EXE from the NeoLemmix website before reporting this bug (to make sure it's the latest version), and I can confirm that the bug is still there.

I checked the INI file and found no Rescue Count Blink, only LemmingCountBlink and TimerBlink. The NeoLemmix Configuration does not have Rescue Count Blink as an option either.

As an example, I also tested out the first level of GeoffLems. After four lemmings enter the exit to meet the requirement of 4/10, the number next to the flag does not blink to indicate I met the requirement.

Sorry, please ignore my previous post. I confused LemmingCountBlink with the RescueCountBlink.

Rescue count blink was removed once the new info panel was implemented. The purpose of it was to blink if you haven't yet saved enough lemmings (or with the "Alt" setting, if you have). Now that you can easily tell by the number next to the flag (negative = not saved enough, zero = saved requirement exactly, positive = saved more than required) there is no need for that option.
